Kinda like the SAOxAccelWOrd sidestory "Versus"? In summary, don't think too much about it.
It might actually be better to have these tagged Asada Shino as opposed to Shinon (SAO), since her appearance resembles her real life appearance more than her Shinon avatar appearance.

The problem is that the game basically introduces her as Shinon.

I'm afraid I don't see what the problem is. Her real life name is not a spoiler, so using Shinon (SAO:IM) with Asada Shino isn't a a problem in any way. The reason for the separation between Shinon_(SAO) and Asada Shino is due to differences in physical appearance (with the ALO version being more of a variant of the GGO appearance than a variant of the real life appearance), putting the IM version under Shinon (SAO) kind of defeats the point of the separation.
