Probably, Japan was part of the Axis, my guess is the themes we see would be vastly different. With no Nagasaki and Hiroshima we might not have those post apocalyptic animes like Fist of the North Star

I'm not sure that if the Axis had won the war the world would go fascist. World conquest might have been ideal, but neither the Germans or Japanese had the capacity. Even with an Axis victory, you can wind up with a world with independent Americas, most of the USSR, UK, Australia, India, Mideast, and parts of Africa... And then it's unlikely that fascist Germany and Japan would survive the entire Twentieth Century without, at the very least, major internal reform. Or nuclear war. Or both.
Anyways, if modern Japan were fascist, you'd have a vastly different Japanese culture, so anime would probably be unrecognizable, both in style and theme. I'd imagine it would be largely censored and kind of crappy. But it'd definitely still exist - Disney was already putting out his cartoons by the war.
