Not really. She just "attacks" the weakest point of something so that it breaks physically, it has nothing to do with "existence" or something like that (That would be Yukari's domain). Of course, is possible that something destroyed in this way wouldn't be able to regenerate because the "new" weak point would be the same as the broken one, unless regenerating creates a completely new weak point.

Yukari deals with borders. There is no true border between existence and non-existence. In order for something to come into existence from nothing is creation and the removal of existence from something to nothing is destruction. Destruction comes in 2 fashions. The idea of something that is no longer there, or the removal of existence. The required energy to truly destroy something would be the equivalent of 2 black holes colliding. Also Aya states the feeling of dread upon her first encounter during Shoot the Bullet thus meaning Flandre may be able to actually completely kill youkai when even Reimu said that she exterminated Yuuka several times.
