It makes me wonder if this recurring element is based around one of the main writer's experiences. Maybe s/he had to live for a long time around women who were terrible at cooking and only had good food when men were doing the cooking at that time.

Nah, it's pretty much Japanese standard that at least one of the female characters in any manga, anime or game is comically awful at cooking.

But for so many of the female party members of P4 shown to be bad at cooking? I think that's more a sign of the author putting in a personal experience rather than paying homage to a trope.
