By the way, in the second panel Alice is actually saying flat-out that the manga would end, not just that the title wouldn't apply any more ("Actually, there's also a huge title problem! If it's not Reimu x Alice any more, this manga is going to end!").
Oops. I misread the color change as 気絶, guess I was tired. Also, by Youmu's half they mean ghost, but... dunno? I guess you could just say spirit instead...
And it doesn't really say the manga will end. It says that 'if it ends here without Reimu, the title no longer applies!', sort of. At least, that's how I read it...
この漫画レイアリじゃないまんま終わっちゃう = remaining in a state where it's not Rei+Ari, this manga ends. Then it continues saying that this fact is very bad in a title-related way. It doesn't look like the best-constructed sentence ever, but it's clear that owacchau can only have kono manga as the subject. Even if it could possibly refer to manma, you'd end up with Alice saying that it's a problem if the state of not Rei-Ari ends, ie that it's better for Reimu to stay dead; which is definitely not what she means.

Yes, but that phrase is then turned into a fragment, and is then modified by the ending part タイトル的にとってもやばい. I choose to interpret that as 'if a then b.', rather than 'a is b.' - especially since the 'no' at the end of your phrase turns the whole thing into a noun. I'm not 100% sure that's correct, though.
But think about it this way. 'Dying here is very bad for the manga'. If you say that to a dying person, obviously they aren't dead YET. You are telling them that they shouldn't die because it would be bad. Obviously Alice doesn't want the manga to end, so she's telling Reimu she shouldn't die yet.

Here's my own completely objective take on the meaning of this line:

I think the real problem is the meaning of kono manga. We've been taking it as the entire ReiAri series: "the fact that this manga, remaining not reiari, ends, is bad for the title" -> "this manga (series) ends if it's not reiari, and that's bad for the title" (but that makes the sentence structure weirdly redundant, since the title doesn't matter any more once the manga has ended).
However, if kono manga refers to this specific installment, then: "the fact that this manga, remaining not reiari, ends, is bad for the title" -> "if this manga (episodes) ends while it's still not reiari, then it's bad for the title". Which makes more sense.

You've got that backwards. If that were the case, レイアリじゃないまま続くのは would be the problem. On the other hand, it would be perfectly acceptable for a series to end when a titular character dies.

Much like the present participle in English, まま can be causal (having no food, they're going to starve) or not (he left, still carrying the briefcase); look no further than the following panel for an example of the former. And the nominalization doesn't necessarily negate factuality (lame example: 星が遠いのは宇宙飛行に最大の問題だ).
This is to clear up some points which I think were incorrect. You can still get the right translation for not entirely right reasons. :)

LaC, I think you're reading too much into the word 終わる there. The way I interpret it, the emphasis of the sentence is on レイアリじゃない and not the prospect of the manga ending. Of course, this assumes that the reader is not aware of the fact the manga will continue for several volumes still, which could be a faulty assumption.
Still, given the presentation of the sentence, this still seems like the more likely scenario to me. I don't believe I've got anything backwards. ;)
