It's actually unlikely that it will happen as long as they stay inside Gensokyo. The separation of the real world and Gensokyo isn't in physical terms. It's officially stated that "you can come to where Gensokyo is, but you'll never be in Gensokyo." To us, Gensokyo is what it literally says: a fantasy. Entering Gensokyo usually happens when the person is in a particular state of mind or if he is a fantastic being that is no longer believed to exist.
Of course, if Gensokyo itself were to vanish, it's another story. Perhaps the Hourai elixir will not preserve them when Gensokyo becomes no more.
