My understanding was that in the IJN, destroyers were so low on the totem pole that they generally didn't ever get orders from admirals directly, only from the fleet commander.

Well as you level up, there are actually more than 1 comamander level. In fact, you don't even start off as an Admiral, It'll take some leveling to even get to Admiral level.
Although the devs just probably didn't want to bother doing extra voices for different admiral rankings.

Admiral in this xase isn't a rank, it's a position as commander of a fleet.

True, although most doujin authors probably don't really care for that anyway. It's just a verbal tick by the destroyers to make them sound cuter, so the fandom rolled with it since that's how it is in game. A few Destroyers also don't use "Commander" as well, they use Teitoku just like some other ships. Although at large, most destroyers use the 'Shirei!" while the rest use "Teitoku~". Some exceptions based on characters ofcourse.

The DesCon is commanded by either a captain or a rear admiral. I think calling him by "Commander" is to respect his position. There's no confusion in Japanese from the rank "Taisa" to "Kanchou," but it would make better sense to refer to the flotilla commander that way.
