Destroying Walpurgisnacht shouldn't have destroyed Kyubey, since Kyubey isn't even really there (his bodies are essentially remote-controlled puppets). More to the point, by stopping Madoka from recreating the system, he's doomed every other magical girl who has ever existed and ever will exist, and possibly doomed the Earth itself (no stopping other witches and magical girls in other countries, nevermind what happens when Touma eventually dies).
Kyubey is just one of an entire race, so even destroying him shouldn't stop other Incubators from showing up. They can just steer clear of Japan to avoid Touma. Madoka needed to become a goddess because only then did she have the power to rewrite the entire system to prevent the victimizing of the magical girls. It took a goddess with universe-warping power to clear up the whole mess, and even Touma just isn't anywhere near that level of hax.
