Faust, of which Madoka is based on, seems to disagree with that.
So far in the story, happiness is followed by destruction of those who seek it, while those who do not survive. I guess its somewhat Christian, you could say, if you are of the intrepretation that you will die if you don't reach salvation but you will be killed if you do. Its clear that happiness is not only not a right, but trying to reach happiness is self-destructive. In this sense, you cannot have a happy life but die happily.
I'd say that Earth is screwed anyways, either mankind is locked in an eternal conflict against witches and the universe dies, or mankind dies and saves the universe. To me, happiness for an individual, at least in the story, is viewed as selfish and immature but the unhappiness in understanding and accomplishing your duty to all life, even if you are unhappy, is mature. You may die in either case, but to me the latter is more moral. Self-sacrifice includes giving up your ability to have a happy life and conflict is required for deeper introspection. Suffering is never required, but a naive happiness is just as bad in my eyes.

@Heparine: Nameless Madao wasn't saying anything about the morality only that it IS easier to kill off 50 little Witches (or 50 puella magi) that combined only just managed to defeat Walpurgis who could be beaten by Madoka in just one hit than the one super powerful God-like witch that would come out of Madoka that's even stronger than her as a puella magi.
However I think this IS one of the best possible endings my reasoning:
What you suggested already happened in the original timeline. Mami and Madoka are dead, Homura survived, Kyouko is nowhere to be seen and Sayaka never contracted. However QB still convinced Homura to contract with him, it's only until the last timeline that QB states that he has enough energy which would suggest that in the original timeline he hadn't yet obtained enough energy. Quite likely he knew what Homura would do and considering that Madoka gets stronger each time this might be all part of his plan to get all the energy he needs from just Madoka even if it means destroying the Earth since it's quicker. However since QB also stated that he got more energy than he needed from Madoka's last time-line Witch form it would suggest that you can substitute quality with quantity so this still makes this doujin's ending better because then at least the fallout can be dealt with and QB still leaves without leaving a god-sized Madoka Witch behind to destroy the world.
It's still morally unsound but given Madoka's grim dark morality this may just be the most plausible ending too.
You don't know that 50 girls died from the fight. In fact, two of the girls who were in the front line at the beginning survived, and since they won "overwhelmingly," we conclude that the casualties were extremely minor considering Walpurgisnacht's power (which would usually destroy entire cities).
Of course, it's not good that these few died, but at the very least Homura found a way out of the time loop. At this point she can: 1) Leave it be and enjoy life. 2) Redo it with 100 girls. 50 fighters and 50 medics. Good luck getting kills this time, Walpurgisnacht. 3) Redo it with 101 girls. Tell one girl to wish everyone back to life at the end. Yay.
This gives a whole new meaning to that crossover pic with Emiya Kiritsugu.
For those of you who played Fate/Stay Night: Homura's actions were exactly the same as Kiritsugu. Sacrificing the few to save the many, or in this case, sacrificing the many to save the one. It's also pretty similar to Shirou's ideals in Heaven's Feel, as he was willing to let hundreds die so he could save Sakura. It's sad, but incredibly efficient.

Errr... what? Mami and Madoka died in the original timeline but they didn't beat Walpurgis. It was still there wrecking the city! Those two alone couldn't possibly have beaten Walpurgis Night in that timeline! Don't think you quite got it.
Madoka was originally a scrub magical girl. She was a nobody with no potential and no influence; the kind that makes for weak magical girls. Even her wish was weaksauce (to save a cat that got hit by a car). She became so powerful and so important because Homura began the time loop in the first place.
So your idea falls flat, because if Homura did nothing then the city gets destroyed and Kyubey keeps on trolling little girls until eventually one powerful enough to defeat Walpurgis shows up and becomes an even more powerful witch herself.
Lather, rinse, repeat util the world gets' destroyed or, if humanity is lucky, Kyubey hit's his quota and leaves before it gets that bad, but we are still left with any remaining witches, all of which have the ability to spawn familiars that can become witches. Cue a few decades later and humanity is wiped out and we are left with a planet full of witches who eventually combine into some new, uber-Walpurgis Night.
That said, Homura's plan here fails miserably! You were right about that! Not only is it horribly unethical but it doesn't solve the overall problem of Kyubey and his creation of magical girls and witches. If she was smart, she'd have arranged things so at least one girl used a wish to prevent herself and the others from becoming witches.
Hell, if she was really smart she'd have tricked all the girls into making the wish to never become a witch. Don't explain the whole wish deal to them in detail (they'd just get selfish and make worthless wishes for the most part), just tell them she's a magical girl who needs their help to save the city from a monster who was a former magical girl turned evil. Trick them into thinking that them wishing to never become a witch is like some magical promise they are making so the magic knows they are worthy or some crap like that.
This trolls Kyubey and gives Homura the fighting force she needs to defeat Walpurgis. Plus, 50, or close to 50, new magical girls who won't become witches and can help mop up the remaining witches in Japan. The only real problem with this plan is it requires that Homura be way more charismatic than usual in order to earn a great deal of trust from so many girls.
That or wish that Kyubey's race would stop trolling us. They can get enegry just fine from hope, it's just that despair is faster, more efficient, and they don't care if they cause humans to go extinct in the process. All of this to prevent entropy, which isn 't supposed to happen for millions of years anyway. They could have done it the slow way and eventually reached their quota unless there was some scene where it's revealed that entropy is a lot closer than Earth scientists have predicted and I missed it.

The EARLIEST that scientist's have predicted entropic heat death occurring is 10^100th years from the big bang. For the record, the current age of the universe is approximately 1.37x10^10 years. And that's only if Protons decay in a certain manner, if they don't, the time-frame becomes WAY more massive. (Heat death in more than 10^10^76th years(no the second 10 is NOT a typo))
