We do tend to prefer originals over scans, but above that usually I think we prefer larger, higher quality, and more complete images. We also tend not to accept duplicates unless a better version is uploaded after a worse one.

I still don't think it should have out-right deleted like that. Made the child of the scan, sure, but don't just nuke something uploaded by the artist, crop or not.
The reason "Pixiv manga sample" is nonsense. The "new" posts that replaced each one, have exactly the same dimensions. The "proper version" either gets tagged as duplicate or the deletion goes the other way around.

Not a single pixel differs between "sample" and "original", it's probably just recompressed (PNG, it's lossless). The deletion reason is incorrect, but which one to keep can be up to a simple dice roll (or anything more deterministic) in this case.

When I saw it in the appeals queue I undeleted it, as yes, it's policy to leave duplicates alone where they are not thumbnails or sample-sized. Even putting that aside, if the artist's image differs even slightly in color, brightness, or whatnot from a third party scan, it's worth having both, despite being cropped in comparison.
