Sangoku and Sengoku do refer to different things.

"Sangoku" (三国) means "three nations", and almost always refers to the Chinese Three Kingdoms era. This is notable as the setting for Romance of the Three Kingdoms, and from that source, we have such things as Ikkitousen, Sangoku Musou/Dynasty Warriors, Koihime Musou, and many more.

"Sengoku" (戦国) means "nation at war", and is typically used to refer to the Japanese Warring States era (戦国時代). This is the setting for many historically-based series, including Inuyasha, Sengoku Basara, Sengoku Musou/Samurai Warriors, and so on.
