Missile like this is actually being developed. Its name is IDAS which is real submarine launched anti aircraft missile.

There are oxidized/oxygen and acoustic torpedoes... and then there's AERIAL torpedoes

I mean, meme aside, whatever submarine equivalent they have in space genres (assuming they have one) is going to be able to fly.

Not the same class of ship, but the Bird-of-prey in Star Trek VII commanded by the Duras sisters indeed has a periscope on the bridge, IIRC. The cloaking technology is Star Trek universe equivalent of submarine warfare.

Aye, it does. The periscope was added to the BoP bridge set for Star Trek V and retained for Undiscovered Country & Generations (and I THINK it was used on DS9 as well).

On Uchuu Senkan Yamato 2199, there was a Gamilas vessel (they called it something like a dimension ship) which basically was a space submarine, able to "submerge" and fire torpedoes. It even looked like a submarine.

It was never stated she can't fly. All instances of her not being able to fly are found only in fan works.
