Actually, the more I think about it, the more I'm thinking that Mahou Shoujo is a subversive genre in general. There's quite a lot of dark elements in most of the ones I've watched. Madoka's not really new in that regard. Sailor Moon did most of it 20 years ago.

Let's see: Beloved characters dying (including villains who had redeemed themselves), ebeophilia in the form of Mamoru and Usagi's relationship (though you could argue all magical girl shows are guilty of that to an extent with the transformations), that crucifixation scene in R, glorified date rape (Beryl brainwashing Mamoru, Diamond trying to do the same to Usagi, in his bedroom no less, and Nepherenia doing it to Mamoru again), homosexuality, yandere homosexuality (Fish Eyes), transgender heroines (the Starlights), probably a dozen other little things I am forgetting... yeah, Sailor Moon was pretty damn hardcore now that I look back on it.
