Dude, the girl is an Alien eldritch abomination. If they're all seeing her like that, it means they have undergone the horrible transformation proccess to become like her. This is a bad ending for hummanity
If she could change the body structures of other, I don't see why she couldn't change her own in a reverse Tsukuba You, as in turn herself from a whatever-the-fuck-she-is in to a human. Provided she fixed Fuminori first, you have all you need for a reasonable good end.
Fuminori :Everyone, meet my new girlfriend, Saya. Omi :... What I am looking at? Saya: It's nice to meet you all Kouji: N-nice to meet you too... Saya Yoh: I love your... tentacles

This is basically what I was thinking. Saya is supposedly very reasonable and intelligent. But she is also young and impressionable. This wouldn't be such a bad thing if her father figure and male companion weren't insane.
I couldn't sit on a high horse and say I -know- I would do better than Fuminori in his shoes, but I certainly wanted a better outcome than any of the official ones, and I think a man with stronger character could have convinced her to rise above her bio-programming and seek the most peaceful solution between her death and complete human genocide. Because if you truly love someone, you don't want ill will toward them, and I consider the annihilation of mankind to be a very unloving thing to do
