Depends.
If I'm not mistaken, it was stated in canon of Touhou that Youkais can usually regenerate from whatever damage they could suffer (also noted in article I linked below). For instance, in Imperishable Night, Mystia was devoured by Yuyko (and thus her body was completely and entirely wrecked) yet she managed to get back to live somewhat before events of PoFV. Now if we count that Vampires are Youkais the answer is clearly "yes" (see first paragraph of: http://touhou.wikia.com/wiki/Youkai)
On the other hand, it is widely known that removing head of vampire is of the ways to kill such abomination of bat.
Personally, I think that those two vampires are pretty much safe within borders of Gensokyo as everybody is getting killed repeatedly and yet amount of Gensokyo's residents do not seem to decrease.

That was specifically stated to be the case for Remilia, and its worth noting that she has the power to control her blood (turning it into weapons and such), somnething Flandre doesn't have (her power is destruction), so that's not necessarily the case (though, her being the more powerful sister, it'd be weird if she were actually easier to kill than Remilia is).

well, maybe with Remilia controling her blood, Flandre can control her 'destruction', and undo it?
