From what I remember Rider's height complex largely comes from her sisters being much shorter, and they tease/bully her about being so much taller.

From my understanding it's mostly that the bullying from Euryale and Stheno turned into a complex, so Medusa feels conflicted about her height in general and she feels abnormal because of it. So it doesn't matter if she's in Japan or another country, it's just going to be an inner conflict regardless because of that bullying.

In addition to this, at the time Fate/Stay Night was written, studies based on old graves suggested that people in ancient Greece were shorter than they are now. Not by much, but enough to where Medusa's canon height of 172cm would have made her tower over most women and a least matched most men of the era. Not sure if the research holds up nowadays, but that's what was believed at the time.
With her life experiences of men preferring more delicate, small women more like Stheno and Euryale combined with her sisters' bullying about it, she developed a complex about being tall, even if the modern era would consider her an absolute knockout with a fantastic figure. It's the Nasuverse. Human growth curves don't account for Kotomine grow an extra 10 cm between Fate/Zero & Fate/Stay Night, yet it happens still.

Because living with two lolis who constantly teased her about her being taller than them gave her an abnormal height complex.
