The thing is those sister pairs have very different roles, with flan and koish being extra, remi being stage 6, and satori being stage 4. The aki sisters are just stage 1, the tsukumos are stage 4, the prismrivers are also just stage 4, and these girls (who aren't really sisters) are just stage 5. look how popular they turned out to be

Satori is remembered because she's "[just] stage 4", but the Prismrivers are remembered because they're "just stage 4"? Also, some of Touhou's best-loved characters are early stage characters. Sekibanki, Kagerou, and Waggysaggy overshadow most of the rest of their game's cast. And Flan and Remi plus Satori and Koishi are top-tier contenders in the popularity polls.
Popularity has more to do with their power set, plot relevance, and canon relationships that can spark doujin artists creativity(/fetishes), since it's not like doujin artists ever get tired of imouto characters (or incest doujins).

Sorry, i should have been more specific, i mean two (and just two) sisters with a "work in tandem" theme, like the aki sisters, which have the whole "unpopular and desperate for attention" joke all around them and the sisters from DDC, which are truly unpopular and almost forgotten.
