I think it has less to do with Kay herself and more to do with Japan's weird love affair for anything Europe.
American characters are rarely popular in japan and is evidenced by many games and Anime/Manga. I can think of some reasons as to why, but they're obvious so no need to say.

Actually, I think it has a lot to do with the character. "The American Character" in anime is generally wavy, long-haired blonde, large-breasted, and overly extraverted like this. When you have just one of a character representing a whole people, they tend to be more stereotype than actual character to base any sort of plots around. Naomi and Alisa have at least characters of their own, even if they are stereotypes as well, but Kay is basically the exact same character as dozens of other examples, including Iowa. Darjeeling, likewise, may be a play at some British stereotypes about tea obsession and the like, but she's at least distinct from Kongou or Warspite.
As for why Alisa and Naomi aren't more popular, Alisa was practically the only character made out to be a real villain (and sniveling worm at that) in the series, as even the "main villains" of Kuromori wind up being humanized. Naomi, meanwhile, could be expounded upon into a good character for lots of material, but because she winds up with a weak character clique, she's just never really covered as much as the other teams.
