Nah, even if there are girls with regular hair colors, having them ALL with just differing shades of brown and black (and blonde for the foreign girls) would be boring as crap. So it is still possible that the crazy hair colors are just for the audience. After all, this sort of thing is employed by anime/manga everywhere. You'll have settings clearly in the modern world or whatever, half the cast has crazy hair colors and no one bats an eyelid. It's not improbable that KC is similar.
The only time that it wouldn't be probable is if one of the shipgirls actually mentioned hair colors in their lines or something, but to my knowledge there's nothing like that.
I remember a show explaining that the different colors were for the audience to tell the girls apart from each other when the art style is so similar. It was a 1990's show about anime.
