I just thought of something - do people actually use yen in Gensokyo?
I think they actually use a more archaic method of money in Gensokyo. But from what i've seen in cannon, it's usually yen. Maybe it's ust Zun's way of not totally confusing the audience, and wanting the keep things simple.

Basically what D said. For audience convenience it's yen, but I'd be willing to bet that Gensokyo actually uses something simpler and more ancient, like precious metal coins.
