It's hard to imagine how to launch aircraft using rifles, so using bows and arrows for those would be logical. And beside, the Yorktown was commissioned on 1937, which same as Souryuu, who is depicted using traditional bows and arrows, also pre-WW2 British carriers will probably be using longbows as their weapons. It's more logical if carriers built before the war will be using traditional bows, carriers built during the early and middle stages of the war will be using crossbows and carriers built during late stages of the war will be using hand mortars.
Also I imagine Enterprise (CVN-65) will be using a bazooka while the Nimitz-class were equipped with modern rocket launchers.

Putting logic in this is almost nonsense. After I read one of the KanColle manga, on how planes were deployed by Soryu and Hiryu... The planes launch on their flight deck-like shields. Which I believe that their weapon acts as some kind of target-pointer for their planes or as AA (which reflects that they can fend themselves better than their IJN counterparts).

Considering that the Gerald R. Ford-class carriers that are being built to replace the Nimitz-class are slated to use an electromagnetic aircraft catapult, I think the decision of what to arm them with is rather obvious, as in, RAILGUN!!!!!
Might want to consider shotguns. They're a part of the wild west theme always used stereotypically for Americans and they have different types of ammunition (birdshot, buckshot, and slugs) that fit well with the different types of airplanes planes used.
