The problem isn't so much that the "stereotype" doesn't fit with the statistics, only 30% of Americans are "fat", yet "morbidly obese Americans" still definitely is a stereotype. Stereotype doesn't have to refer to the actual majority of the population, rather the most memorable trait because people just like to oversimplify stuffs.
Though this particular stereotype of blonde haired blue eyed American definitely comes from media oversaturation than anything, much to the point that many Japanese medias doesn't seem to think blonde Europeans or Australians exist.

Media beyond anime/manga I'm assuming? Cause at least as European stereotypes go, you'll usually end up with a blonde blue-eyed character if they're from the UK, Germany, & France. Other countries too, but those are the ones I remember them using frequently.
