I've seen openly homosexual and transexual celebrities in japan all over the place. Hell, I see one on an ad on pixiv all the time.
I think what you mean is that open public expression of romance in general is frowned upon in Japan. That's why this whole special feeling thing is so hot right now.

The reason there's so many yuri couples is that people are trying to avoid duplication and there's far more female characters in anime/touhou/otaku stuff than male.
